When you create the custom stamp, the background color of the custom stamp will remain the original background color of the inserted picture. If the background color of the original picture is transparent, then you will get a transparent color background for the custom stamp.
Or you can use the Sign Document feature and insert your signature picture, then the background will be transparent.
